Seems like many folders/files are missing which are used to generate document on your URL or moose doc. Can you copy and add those file and send another PR.

Be careful not to add binary files and generated files in the source tree.

After changing the conf.py path on readthedocs service and some folder cleanup, the doc website seems to be up-to-date.

This PR has been partially revered back to restore python-script related to GUI and examples.
